In 1942 Isak was separated from his wife. He had established a new tailoring workshop at Grψnland in Oslo, and lived with his son Aron at Rosenkrantz’ gate 13 B. On 26 October, both were arrested by the Norwegian state police and taken to Bredtveit prison. Two days later, Isak and Aron were transferred to Berg prison camp outside Tψnsberg. Due to his advanced age, Isak was released from Berg on 7 November, but was arrested again on 26 November and deported on the transport ship Donau the same day. Isak Isaksen was murdered in Auschwitz on 1 December 1942.

Isak's two sons, Aron and Hermann, as well as his wife Sonja, were also deported and killed in Auschwitz. His daughters Esther and Ragnhild, who were both married to non-Jewish men, made it to Sweden in December 1942.
